Follow up to #118

!135 (merged) fixed the essential bugs that arose when trying to use separate model and simulation data directories.

This follows up on the discussion in #118 (closed) to make the basic change that dnadna init now requires a model name argument, and does not use a default that is the same as the dataset name.
