Fix setup scripts and dependencies on Windows

While investigating the issue #233 (closed) I ran into some difficulties with the project setup on Windows. I've fixed the configuration scripts and altered some python library versions to resolve conflicts. It would be good if someone could test whether these changes (mainly the python library versions) break anything on Linux and MacOS.
