Arranging repo and adding steps in processing of files to create JSON output and build chapters and pagination

At this point the calculation of the pagination is far from perfect: it will only work if there is absolutely no exception, which never is the case...

Also the repository was rearrange to make the hierarchy of files clearer. It's a massive rearrangement, hence the merge.
