Strategy : aptamer and terminator are aligned first, then antiterminator. An overlap is specified in the config file, on which depends the definition of the antiterminator: it is how much the antiterminator overlaps with the end of the aptamer and the beginning of the terminator. The overlap is constrained to align as the aptamer/terminator.
